I deleted the mod and replaced it with a similar one that did not have EQ2UI.xml as part of it.

How I figured out which file was the culprit? Trial and error. I looked for mods that had files that could potentially affect other things (e.g. mods with xml files other than for the window they were replacing) and deleted them one at a time till I found the one that was being naughty. The only file in the mod at fault that could potentially affect the skills window was the eq2ui.xml.
