I personally save everything to a second drive/partition anyway so I can reformat without losing anything. Program Files is only for things that would need to be re-installed anyway like Adobe Reader and some drivers.

I do the exact same thing. EQ is on a dedicated harddrive. Vista is on a 10,000RPM Raptor drive by itself. Everything else is installed on another dedicated drive.
