Window mode issues

I have been having issues when I go to window mode vs. fullscreen. Since the latest patch whenever I am in window mode none of my clicks match up with the image on the screen. The windows seems stretched and distorted and I end up having to click my mouse over an inch to the left in order to click something. I'm am not sure what is causing this distortion and misalignment. Any help would be appreciated. It makes playing in window mode impossible.
