They are there in the inventory screen but when opened, the window for them simply doesn't show up.

Hmm, my first idea was that the 2 bags was being overlapped by your other bags. Could it be that the bags is hidden somewhere else? It doesn't sound like it's a UI problem.
Have you tried clicking F10? (Reveals hidden things) F10 again twice to get back to main screen.
