Don't know if you are still having problems, but I was having the same issue. As someone else mentioned, iTunes 7.0.0 is a complete and utter dog, but thankfully for me at least updating to 7.0.1 has fixed the stuttering and jumping problem and I can play music and EQ2 at the same time. Good job since iTunes is about the only thing that gets me through long crafting sessions.
So if you're using 7.0.0 and haven't patched to 7.0.1 yet you might want to give it a try.
