Someone else asked about removing the alt and ctrl words from the hotbars but I never saw a reply on how to do that, I would like to remove them as well if there is a way.

The quest helper window can be toggled on/off by the checkbox within the quest journal
As far as the spell effects bar(s) positioning issue goes, I believe you can unlock the bars (via the right click context menu) and resize/reposition them to your liking.
As for the command text..... try
this mod (which can, of course, be used in conjunction with ThorUI
)
