Ahh it is a known bug as an above poster stated.

Currently that is a known bug. Submit a bug report so it can be looked into further by testing. A workaround other players have mentioned is to create your custom windows then save the character INI files before logging out. Make a copy of them on a seperate folder somewhere, then before you log into the game copy the files to the root EQ2 directory. Your settings should appear after you log in. I know it's a pain, but that's the only workaround at this time.
