When it shows the file as available for update, right-click on it and it'll give you the option to ignore it. You can only ignore it when it's available for update, so if you need to delete that file, run the Profit updater and ignore it, then install the files. You can also check the ignored files list under the Settings menu, that'll list all currently ignored files.
