If you look in the screen shot at the two red squares, on the top progress indicator I was not showing that I should be on the pristine level yet, however on the lower indicator I'm showing that I am on the pristine level.

The icon however agrees with the top progress bar, and shows that I'm not yet on pristine.

It's a bit confusing because of the conflicting feedback, but overall it doesn't really affect crafting.

I believe I've seen this myself. Hadn't had a chance to confirm it, but I saw the same alignment mismatch.

Update: I have confirmed that the upper progress bar lags actual progress. I watched while doing my daily Thurgadin tasks and noted that the audible and visual cues that mark each progress stage happened before the middle bar display made it to the tick. The lower Pristine Quality bar seems to be displaying correctly.
