That does not matter. With Vista programs do not automatically run as an administrator; they either have to ask for it (generating a UAC pop-up, the updater isn't configured for this) or cannot access the program files directory of another program.

Right click the icon for your eq2map updater and hit properties. One on of the tabs of that window there should be an option to run the program as an administrator, check that. Then hit ok and run the program.
