Accept Group Box
 

Not sure when then started happening, but it used to be that when I was invited to a group while I was zoning, I would see the pop-up box to accept or decline the invite.

For a couple of months now (at least), I hear the sound of the invite, but I don't see the accept/decline box until I finish zoning.

Was this an intentional change, a sony change, or is it just my machine?

SOE change or your machine, i.e. nothing on my end.

The same thing is happening to me also. I have assumed its some change by SoE in the location of where the box is popping up. I believe its popping up directly behind the zoning window or not popping up until zoning is finished. I just accept the invite once I finish zoning. Not really a big deal to me, but wanted to let you know you are not the only one with it happening. ;)

Most likely a change by SOE for those who start zoning slower, as many would always send invites while a player was zoning, but they would not get the window at all.
